I'll weigh in on this.... It appears to me that if you "Save Project" as .3mf, the file you end up with will contain the .stl plus all of the pertinent Project and Material information. Whereas, if you "Save As" a .3mf file, you end up with a .stl model by itself.... Both files will look the same in your folder.... very confusing....
