· Ultimaker not connecting after firmware update
This is more of a RepG problem then a Marlin problem really.
Or more of problem with people just changing defaults. The communication baudrate has been changed a few times now. It used to be 57600, but Marlin already moved to 115200. But there are also 230400 versions, and I think the latest uses 250000.
In your ReplicatorG install directory there is a /machines/ folder, in there there is an ultimaker.xml file. Open it in a text editor to change the baudrate (it says "57600" somewhere)
In the Cura 5.8 stable release, everyone can now tune their Z seams to look better than ever. Method series users get access to new material profiles, and the base Method model now has a printer profile, meaning the whole Method series is now supported in Cura!
We are happy to announce the next evolution in the UltiMaker 3D printer lineup: the UltiMaker Factor 4 industrial-grade 3D printer, designed to take manufacturing to new levels of efficiency and reliability. Factor 4 is an end-to-end 3D printing solution for light industrial applications

Or give PrintRun a go:
http://reprap.org/wiki/Printrun
which allows you to set the baudrate when connecting. (I noticed I have to press "connect" and then "reset" for it to work)
