Thanks for the help, I had used the lay flat option but that didn't Eem to make any difference. To fix it I rotated the model in the shapr software so that Cura didn't have to rotate it and it got rid of the dark blue.

@eightbitghost, if you could Use "File | Save Project" and post the 3mf file here then someone can take a look.
Taking a SWAG I'd guess the bottom isn't quite flat. Have you tried the rotation tool "lay flat" option?

The dark blue bits extend under the buildplate. They are effectively cut off when slicing.
