Or the infamous "Remove all Holes" is checked. The dropdown list next to the Search Settings box is Settings Visibility. Set it to "All". Go to Mesh Fixes and un-check all the boxes.

@GregValiant thanks, this saved me today. couldn't for the life of me figure out why it was doing that and it's an unfamiliar printer, so i'm already troubleshooting so many other things.
I've used both "Remove all Holes" and "Make Overhangs Printable" to adjust things on certain models but I always need to remember to turn them off when that slice is complete.
In particular - "Make Overhangs Printable" can be sneaky because sometimes it's changes aren't real obvious.

Without the model or settings that you changed, it's all speculation from my side.
But things that generally cause this: The model is non manifold or "Make overhangs printable" is enabled.
