When you use "Filament Change" everything is handled by the firmware in response to the M600 line that Cura adds to the Gcode. So this could be a firmware configuration problem. The Marlin M600 description is HERE.
If you use "Pause at Height" then Cura does do calculations and adds a paragraph to the gcode.
So it makes a difference which method you use for the pause.
In your first image it looks like you have a second model (or maybe Prime Tower is enabled) and there is a partial skirt around the 1st part and the rest of the skirt is around 2nd part (or Prime Tower). That's normal behavior. If the two items were closer together there would be a single skirt encompassing both items.
