It sounds like you're talking about a printer with dual extruders that share a nozzle? They need to purge a material because the switchover isn't always clean so the changeover might include sections of under- or over-extrusion, which is a problem regardless of where in the model it is because it can cause defects in various ways
If you're switching to a different material for support so that it's easy to remove, the main material needs to be purged because the idea is to use a support material which won't adhere. If it tries to use the last of the main material that part will likely just slip off the support, leaving a gap which could compromise its structural integrity.
If you're using a different colour for the inside (say infill) and outside (say walls and top/bottom) of a print, then it's important that you have the inner material running smoothly before you print with it because any under- or over-extruded parts from the last of the main material can cause defects which will be visible from the outside (like if it coughs up a big lump). Furthermore, Cura can do its best to make sure the interior of a model isn't visible, but if your printing settings aren't correct (or your printer isn't properly tuned) then the interior might be visible and it wants it to be the colour you say it should be 🙂
