Broken filament

I'm pretty new to 3d printing. I just got my ultimaker 2 printer yesterday. So please excuse my ignorance.
My filament broke in the Bowden tube. I opened up the feeder box an removed the broken piece in there.
Should I just pull the broken piece in the Bowden tube?
The feeder seemed to have eaten into the filament. Is this an issue with the extruded nozzle? What can I do to resolve this.
This printer printed two 2.5 hr prints , one 20 min print , and a couple of smaller prints. There were no issues with print quality.
Please help me out. After dishing out $2500, I was expecting a little bit less headaches.
