One good practise before launching a print is to look the layer view in Cura, this way you'll see what can potentially go wrong.
You sir, are a legend! The layer view clearly shows the cut out section that got printed. It looks like the rest would have been in thin air, which probably caused all sorts of issues.
I think your problem comes from the model, did you play with the fix horrible settings in the expert window?
Not on this print. I've gone back to the simple slider, as that seems to produce the best prints for us.
I'll let you know how I get on!

Hi everyone,
We've had an Ultimaker 2 for a few months and yesterday I started our first overnight print. We've had no issues so far, so felt confident it'll be OK.
What's really strange is it looks like the slicer has missed a part. Here is the print
And here is the design
I printed a scaled down version of this design yesterday and didn't have any issues with parts going missing or shifting.
I'm still fairly new to printing. Could anyone recommend next steps for me to get around these issues?

You're welcome. I was feeling a bit lost when I created the post. So glad there's an awesome community willing to help me!
I was completely unaware of the BETA status of the app we were using! I've just tried 14.12.1 and that generates the correct layers!
I'll stick to 14.12 and see how this print goes. Thanks for all your help!
