Ok I figured it out my self. you have to invert the y axis then change the direction to home to 1from -1.

Wondering if there is an update. I am getting the same issue on a UM2 Clone I built Running the latest version of the Marlin Firmware. Printer prints fine once I ballparked the Bed Leveling. all axis move in the correct directions, it homes fine and prints fine but when I try to run the bed leveling routine it goes to the front center first. I have been all thru the firmware and have yet to find that routine. Please don't beat me up for building a clone, I have another cheaper printer and I could not afford the up front price. However I did use an Ultiboard 2.1.4, I opted for direct Drive with both X/Y on the Back Left corner. I did have to invert one stepper.

Hello all, I have a ultimaker 2 and the z axis cable fried. This cause the board to get a small brown spot over on the JST but that connection is not longer working correctly. Everything else works as expected but the Z axis makes a horrible screech and only goes down a little. So my thought is since I have E1 open is to re-mapp the pins in the Pins.h file and re-flash the firmware but the Extruders only use 3 pins and I need to use all 5. I would prefer to try this before purchasing a replacement board. Anyone had to do this type of thing before or have schematic?
Again want to remap the JST? connector for E1 to be my new Z axis.
From the pins.h I have the following for the Z
