I just had the same issue and noticed that when I changed from setting the wall thickness of the shell to using a wall line count the issue went away. If I'm understanding you correctly, the infill of the layer was printing before the walls were, and this was the same issue I had. I had never experienced this prior to today. I know the reply is a little late, but I figured this could help somebody else out down the road.
