We have been having some trouble using the ultimaker on the mac, seems that the problem might be the USB driver since we where using the ones shipped with Arduino. When switching to PC and using the USBSERV driver, we have no problem printing. The mac problem was basically that the printer stopped for a few secs and spewed out some filament, ruining the print.
