· Cura turns off fan after first object is printed
Sounds inprobable, but I did had a bug that disabled retraction after the first object in 13.06. So everything is possible really.
Can you check the final GCode for M107 (turn fan off) and M106 (turn fan on) commands? It should have a turn off at the first layer, and a turn on at the 2nd. (The first layer is printed with the fan off to make it stick better)
