Mystery Layer

I am printing some hex terrain for a game so I am trying to get the print down to as little time as possible, but there are some layers appearing in the print that don't need to be there and I can't find what option in Cura is causing them.

In one picture they do not exist, then in the layer after the first picture the layers suddenly appear in all the corners of the hexes.

Anyone know what is causing this?
