I am sorry you are having issues with your UltiMaker S5.
Unfortunately, UltiMaker does not provide support via the community.
I recommend reaching out directly via the support system.

I recommend sending your machine log files when you contact them as its the first thing they will ask for (guide here: https://support.makerbot.com/s/article/1667337561393)
With that said, do you happen to have your flow sensors disabled? if they are off its possible the run out wont be triggered.

has some troubleshooting steps for your issue.
Basically you want to make sure nothing is clipped to or restricting the movement of the feedtubes coming out of the decouplers on the back of the material station. If for example the air manager cable is clipped to one of them this could cause the issue.
