Cura filling in holes in my model?

I have an ender 3 that I’m printing off of. I’ve never had this problem before I’m not sure what’s happening everytime I print my file the holes are filled in and so is the empty space. 
 

I even got my file fixed on one of those websites that fixes problems with STLs and it’s still happening can someone take a look please and thank you for your help

There is very little we can see in the gcode. Please post a project instead (File -> Save project...)
