What print core do you have selected? This sounds like possibly a normal thing if you are using the AA 0.25 core (although I suspect that is not the case here).
I solved my issue, my mistake.
The profiles are attached to a "material".
I added a new material, PLA+, and the profiles disappeared.
Once I changed back to PLA the standard profiles re-appeared.
What this also tells me is the manually added profiles do NOT get removed/deleted when you un-install and re-install which is why those actions by me did not resolve my initial problem.

They're stored in the Cura configuration folder (which you're right, doesn't get deleted). To get there, in Cura just go to Help > Show Configuration Folder.

Did you recently upgrade to 5.6 (which should automatically copy previous configuration, including profiles) or have you been running it for a while and they just disappeared?
Also, just let me get an obvious one out of the way: if you're not using the same machine definition file (like you had to install your own because it wasn't in Cura but now it's included) it probably won't copy the profiles over automatically, you'd need to edit the files to refer to the new definition file (and possibly delete your manual definition file).
Either way, if you were running an earlier version and upgraded (doesn't have to have just happened, just so long as you were running an older version before):
