In the Cura 5.8 stable release, everyone can now tune their Z seams to look better than ever. Method series users get access to new material profiles, and the base Method model now has a printer profile, meaning the whole Method series is now supported in Cura!
We are happy to announce the next evolution in the UltiMaker 3D printer lineup: the UltiMaker Factor 4 industrial-grade 3D printer, designed to take manufacturing to new levels of efficiency and reliability. Factor 4 is an end-to-end 3D printing solution for light industrial applications

There's quite a bit of info in this thread: http://umforum.ultimaker.com/index.php?/topic/4380-how-to-square-axis-in-assembly-solved/
It also showed an uncommon problem where the head of the printer was not square.
Besides the squareness of the rods you might check:
- Lubrication. The axes likes a single drop of a light machine oil such as sewing machine oil.
- that no belts are rubbing against the side of the machine.
- that the the end caps for the rods aren't causing too much friction
- that the rods haven't become bent
There's probably other stuff to check but that's what I can think of at the moment.
