Is it possible you are slicing for the S3 but printing on the S5 printer?
I don't know if the nominal offset between the nozzles is controlled by the printer itself or by cura. I'm thinking maybe it's cura and the problem is with your machine settings somehow?
It looks like the value is here - 22mm check this for your machine settings (must go into PREPARE mode in cura, then click your printer dropdown and "manage printers"
