The layer view doesn't show a full g-code in the new cura. Try saving the g-code and open it in old cura (or another g-code viewer)
Nope, Gcode loads in older version with holes too... It seems that slicer uses intersection mode of merging, instead of union, deleting everything that intersects each other in the mesh.
I'll use old version then, thanks for clarification.

15.02.01 is what i use, just checked, tick support everywhere and you should be fine.
Could you also report this on github of the cura engine?

Was this issue ever fixed? I have been having it happen quite frequently
We have so many things that we work on at any given moment that it's almost impossible for me to keep track of everything we fix.
The best way to find out is to just test it.
In Cura 2.1.2, make sure "Union Overlapping Volumes" under "Mesh Fixes" is checked. The supports should be fine.
The missing supports was a problem with the old Cura.
That the model is broken is not a Cura issue, but Cura has options to _try_ to fix it. You should always check if Cura does what you expect and if not fix your model in an appropriate modelling software.

Try some curas in between. The old cura had awful supports, im using 15.02.01 or something and staying away from the new cura as its still beta in my opinion and the interface is too slow for me.
