I noticed that it happens when I make a "duel exturation merge". I uploaded a picture to the g-code viewer, you can see that the two parts are printed separately. Why is this happening?

in the "machine setting" menu there is an offset setting for the 2nd extruder. if I set it to 0 the simulation look normal.
It is difficult to say without trying, but I would guess this is a visualization bug, since the offset of the second extruder shouldn't be set to zero.

You can set it to zero if you include it into the firmware (Marlin). Did so with my UMO to get rid of this bug.

Did you use a plugin? Sometimes if you use a plugin this can happen.
I recommend you get a second opinion with either gcode.ws (just drag and drop the gcode to the website) or repetier host (free download). Both are excellent but I like repetier host better for most things.
